You should prune about 4-6 inches below any visible diseased branches.

Nick, based on your description, it seems to me that your tree has got Cytospora canker fungus.  The brown color of the needels shows that these branches are already killed by that desease. You have to prune diseased and dead branches. But try to be very carefull and do it only during dry weather to prevent spreading of the fungus spores.

After that clean them in a bucket with detergent and water, and  rinse them in a bucket with a clean water.
